Ninja 300 for sure. KTM will be a bit quicker and more aggressive in the handling department, but less comfortable as a day to day commuter. R3 is a good bike from what I hear, but no slipper clutch and no ABS, also, when it comes to head to head comparisons folks say that the Ninja's suspension is superior. Ninja 300 is also a very reliable bike, the only person that had engine troubles on the Ninja 300 forum is myself, which I am attributing to a probable lack of proper oil changes by the previous owner. Overall I have been super happy with my Ninja: it has enough good highway manners to handle South Bay to San Francisco commuting duties, and can keep up with my friends bigger bikes on Skyline while being a hoot. One other thing to consider is the big advantage the Ninja has in the availability of aftermarket parts: many of the older 250R parts fit the 300, and even the 300 alone was around for a bit longer then the KTM and Yamaha.
